Shopify 3PL Integration
Orders reach the warehouse, inventory and tracking come back, and nobody copies anything by hand. Built for the exceptions: split shipments, multiple origins, and the order that fails at 2am.
- 3PL and WMS
- ShipStation
- Multi-origin routing
- Live carrier rates
- Label automation
- Returns
Fulfillment is where a growing store either scales cleanly or turns into a daily fire drill. The symptoms are familiar: someone exporting orders to a spreadsheet each morning, tracking numbers pasted back by hand, stock counts that drift until you oversell, and a customer service inbox full of “where is my order.”
We’re a Shopify-focused agency with 14+ years on the platform. We connect Shopify to your 3PL, warehouse system, and carriers as real software, with retries and monitoring, so orders flow without anyone babysitting them.
What We Connect
Orders to the warehouse
Paid orders reach your 3PL or WMS in the shape it expects, with the right SKUs, quantities, shipping method, and any notes or gift messages. Orders that need a hold, an address check, or a fraud review wait until they’re released.
Tracking and fulfillment back to Shopify
When the warehouse ships, Shopify gets the carrier and tracking number and the customer gets the notification. Partial and split shipments update correctly, so the order status always reflects reality.
Inventory by location
Stock levels flow from the warehouse to Shopify by location, often enough to match how fast you sell. When you add a second warehouse, the structure is already in place.
Multi-origin routing
When products ship from different places, whether your own warehouses, a 3PL, or suppliers and partners, we split each order by origin and send each part where it belongs. This is the layer most apps handle poorly and the one we build most.
Carrier rates and labels
Live carrier rates at checkout, calculated per origin so a multi-origin order is priced honestly. Labels generated automatically through platforms like ShipStation, with the people who pack the order notified with exactly what to ship.
Returns
Return authorizations, labels, and restocking flowing between Shopify and the warehouse, so a returned item gets back into sellable inventory without a manual step.
When the 3PL’s Own App Is Enough
Most 3PLs offer a Shopify app, and for a simple setup it’s the right choice. One warehouse, standard products, no special rules: install the app and move on. We’ll tell you if that’s you.
A custom integration earns its cost when:
- You ship from more than one place, and orders have to be split and routed.
- You sell bundles, kits, or subscriptions the app can’t break into shippable items.
- Partners or suppliers ship on your behalf and need their own notifications and labels.
- Orders need rules before release: holds, edits, batching, cut-off times.
- The app fails silently, and you find out from customers.

FAQs
Our 3PL already has a Shopify app. Why would we need a custom integration?
Often you don't, and we will say so. If you ship everything from one warehouse with standard products, the 3PL's own app is usually fine. Custom work earns its cost when you have multiple origins, bundles or kits the app cannot break down, orders that need holding or editing before release, partners who ship on your behalf, or rate and routing logic the app does not support.
Can you route one order to multiple warehouses?
Yes. This is the work we do most. We split an order by where each item ships from, send each part to the right location, and keep the customer's view coherent: one order, clear tracking for each shipment. For Swiss Water, every order routes to the independent roaster that fulfills it, with rates calculated per origin at checkout.
How do you stop overselling when inventory lives in the 3PL's system?
By agreeing which system owns the number and syncing it often enough for your sales velocity. The 3PL's count is usually the source of truth, and Shopify reflects it by location. We add safety buffers for fast movers where needed and handle the timing around promotions, which is when a slow sync does its damage.
What happens when the 3PL's API goes down or rejects an order?
The order is queued and retried with backoff, and if it still fails your team gets an alert with the reason. Writes are idempotent, so a retry never creates a duplicate shipment. A rejected order, for a bad address or an unknown SKU, shows up in a visible queue rather than disappearing.
Can you help us switch 3PLs?
Yes. A 3PL switch is an integration project with a cutover date. We map the new provider's system, build and test the connection in parallel, plan the inventory transfer window, and cut over with a rollback plan. The aim is that customers never notice.
